I've only ever heard it used in the context of "it could be upwards of $100" as in "I don't know the price but it could go for as high as $100."

In fact, I can't even think of an example of hearing "upwards of" meaning "more than" the stated quantity. But there's the definition up there on this page. So it probably faces the same colloquial use as "ironically" where it means essentially the opposite at least half the time.
