Actually, her hostile takeover takes place many years after Jane and Jake leave. She arrives peacefully, and simply wiggles into power from there.

If the ship went through the wall on EoA6, that means that John and Jade only arrive after Homestuck is over. A6 is the last act; A7 is the epilogue.
